The gut microbiome refers to the trillions of bacteria, fungi, and other microorganisms living primarily in the large intestine, which collectively influence digestion, immune function, and even the production of certain vitamins and neurotransmitter precursors. Researchers have linked microbiome composition to a wide range of health outcomes, though establishing which changes are a cause versus a downstream effect remains an active area of study.

What’s Reasonably Well-Supported

  • Fiber diversity matters: a wide variety of plant fiber sources appears to support a more diverse gut bacterial population than a diet built around the same few foods repeatedly, and diversity is generally associated with better outcomes.

  • Antibiotics disrupt the microbiome measurably: this is one of the most consistently replicated findings in the field, and it’s part of why probiotic use is sometimes recommended alongside antibiotic courses, though evidence on optimal timing and strains is still evolving.

Where the Hype Outpaces the Science

Many commercial probiotic products contain strains that haven’t been tested for the specific health claim printed on the label, since “probiotic” is a broad category and effects are highly strain-specific rather than universal. At-home microbiome testing kits, while popular, generally can’t yet translate a stool sample into personalized, actionable dietary recommendations with the precision their marketing implies — the science of connecting specific bacterial profiles to specific interventions isn’t there yet.

What Actually Tends to Help Most People

A varied, fiber-rich diet with a mix of vegetables, legumes, and whole grains does more for microbiome diversity than any single supplement, according to most of the current research. Chronic stress and poor sleep also measurably affect gut bacterial composition, which is a reminder that gut health isn’t purely a dietary issue in isolation.
